I was having a little fly around last night, nothing special just trying to get the blenheim off the ground with everything working as normal. Today when i try the sim all my controls and realism settings have been reset so i have to map everything again. WTH has happened? I haven't altered anything, is there any way to get it all back to how it was before without mapping everything again?

Rule #1.
Always, but always make backups of your good working conf.ini and confuser.ini
Actualy CoD is a massive improvement in this area compared to IL2FB because it allows you to save your confuser.ini profils under different names and re-load them again from inside the game).

I know it does not help you at all today but, it is a great experience probably all of us had and never forget...

Rule #2.
see rule #1 and keep your back ups in different directories than your game (I keep them in different computers).

Now that I am finished with my "smart-a@@" advice, very sorry to hear that and I bet it is going to be a pain to redo it again.
No, it does not sound normal.
Have you perhaps logged in with a different user name or, have you done any changes to the username?
Or, do you have your profiles saved under STEAM Cloud (thisis good because your profiles remain available even if you change computers!) and this time you went to play but STEAM was in offline mode (so that STEMA tried to use the profile stored localy at your username/MyDocuments/1C-Software Club etc etc (something like this directory) and there was nothing there?

Thanks for the help, i've just re mapped everything so now it's ok again. Weird thing is i didn't touch a single file on my computer or steam and it lost the lot.

Backing up conf.ini is a good idea but backing up your control settings alone will prevent you over writing other settings in conf.ini when restoring.

You can do this through Options/Controls and hit the Save As button, this will save your controls settings to the 1C club folder using a file name of your choice.
