I have choosen not to do a few quests, like the smuggling "Contraband" quest. Is it only me and my moral that is harmed by doing it, or does it have an negative in-game effect?

Moral choices do no influence the story of this game in any way like it does in The Witcher, Dragon Age, or Bioshock... so do the quest without fear!
IF you object to doing this quest because you think it is *morally wrong* to do, then so is killing other humans, animals, dabbling with the occult by using magic and summoning demons, digging up and earning money by doing quests without paying tax to the government as it can be considered income... as you do in this game a lot.

I get it, that's good! :) I'll take up the quest to win back the castle for that drunken fella too, then :D
