Will Steam recognize that I have the Special Edition? On the Steam version it doesn't say, and when I view the upgrade pack on Steam it doesn't say I already own it.

No, all versions will be recognized as standard edition.

can't you just copy the DLC content (the extra missions, anyway) from your previous non-Steam installation to the new Steam installation?
