When you say you can't get your controls to stick, do you mean for the game to remember your settings?
What controls are not working in the game?

I just checked my settings (using a X52 Pro, essentially the same stick) and my commands are set to Joystick+(button). Check to see that the game is not saving your settings as Joystick1 or Joystick2.
Also, it may be worth your time to make a backup of your controls file and put it elsewhere on your PC, just in case.

I have no answer about the keyboard, sorry. Try remap the keys and save the file elsewhere for backup.
