Right...finally figured this out.

My main man was flying the mothership with the other 3 in fighters.

I guess the bombs were associated with the pilots and not the fighters, so for some reason the mothership kept blowing up.

Anyway docked Che, put my man in Che's fighter and undocked... Voila! ...cut scene of bomb run.
