I ran into the same issue, although it only seems to do it if I pause the game, then make video changes which require the game to be restarted. After the game restarts, I get the flat buildings and the StereoMode value to the large numbers.

I have the same issue. This leads to a serious performance hit on my laptop :-/ pretty annoying
