i guess that also explains why the star systems are different in in SW2 than the other 2.

If you are playing english versions why are you mentioned title sw2:civil war?
To avoid such confusions the title has number 3

Now it's I that got confused.

I had played SW2 for a little time and didn't finish because it's impossible to play with the constant freezes. I had to restart my machine every 5 minutes...

But in "SW3:Civil War" that I'm current playing, Astra is already the empress of the New Empire. I think this got explained in the end of the SW2 game, right ?

Nope
There are 2 separate timelines
SW1 -> SW2
and
SW1 -> StoryMod "Legacy of the Empire" -> SW3:Civil War
