I'm having a similiar issue. I have the unofficial patch installed and the latest copy of Blue Suns mod. I have however done government mission up to killing the two rebel leaders in the mining town whose name escapes me. Now as I try to do the contact mission for the rebels all rebel forces in Olvega go hostile.
WRT completeing the government missions, it never caused me any problems in my vanilla games with the unofficial patch (might have been an older version of the patch) and no mod.
Is the change part of the mod, or did I just dodge the bullet the handfull of times in my vanilla+patch experiences?
