In fact, I bought a Logitech Extreme 3D Pro just yesterday (thinking the old Sidewinder might be the issue) and I'm having the exact same problem with that stick too. Only Pitch and Roll works, no rudder or throttle. This stick also works with RoF and IL-2 1946.

Since the last update you will have to re-asign all hotas controls for the MSFFB2
Dumping an old confuser file in there does nothing as I have many back ups and none worked for some reason so I had to redo the hotas settings manually.
