The activation in Steam should work now. If you have any problems please post the name of the shop where you bought the game.

Will Steam recognize that I have the Special Edition? On the Steam version it doesn't say, and when I view the upgrade pack on Steam it doesn't say I already own it.

No, all versions will be recognized as standard edition.
