Not use missiles as you pilot not have enough perks to be effective with missiles, use both fighers you have, if your pilot is missile specialist give him some rapid weapon and Ternie is laser specialist, give her some laser. And keep you base close to fighters as they will be able to protect her.
After you will heave ship repainted go to caches as i mentioned, as next mission will be more harder.
