The answer is easy: don't use the autopilot with the exception of a few seconds at mission start.

This erring behaviour of the AI happened to me too, and there is nothing you can do about it, safe editing the missions and set the first waypoint action to 'follow'. Then you can use the autopilot.

When I brought that matter up in the German Ubi forum, Desastersoft stated my approach to solve this problem has potential unknown side effects and therefore they wouldn't change it, because they would have to playtest all the missions again.
