There are kludges you can use, but they don't work well. IL2 has lacked the option to have damaged planes in missions since the start.
* For damaged airstart planes, have the formation fly through a sufficiently heavy concentration of flak. Design the mission so that by the time the player reaches the damaged planes, the flak is well out of range so it doesn't spoil the fun by shooting up the player's plane or his targets. This is a PITA, though, since it takes lots of experimentation to get the flak concentrations right and it's purely random as to how many planes get hit and where.
* For crashed and smoking planes, give planes 100% fuel, 0 kph airspeed (or otherwise well below stall speed) and altitude 2 m. That way they crash and burn nicely when the mission starts. Good for placing smoking wrecks on the runway.
