I know in the mission builder (for the stock version at least) there is an option to have AI aircraft disappear after landing.

This answer is located in the MDS_Guide (You may have to download it)

In the full mission builder, click on the Configure Button at the top. Select the option Labeled Misc. Make sure the option Despawn AI AC after they land and park is checked.

Hope this helps.

You could post a copy of the mission file so others can see the problem first hand. Which carrier are you using?
