Duplicate folders in Steam & 1csoftclub folders ...why?

Hopefully this is the right place to post this rather simple question.Thanks to various issues involving the newest Beta patch ( mainly that it has eliminated all of my campaigns,except the ones origally that came with the game , but other stuff too) I've had a chance to examine my IC softclub/Cliffs of Dover flders folders & my Steam/Steamapps/common/Cliffs of Dover folders.In the first folder I have Mission , Missions & paintschemes/skins & in the Steam version I have:missions & paintschemes/skins.In the missions folders I seem to have most of the same folders as well...So here are my questions:
Why? Have I mistakenly duplicated one or more of my folders in one and am hampering game performance? Is everything just fine & dandy...not to worry?
Do I ( god help me ) need to do a total delete & reinstall the game?
Can anyone suggest what's going on here?
