Transparency trouble

I was fooling around with Sparty's Il-4 template when I decided to paint out the windows of the Tech layer to see what happened -

...only intermittently though. Most of the time the windows appear as normal. I can't work out how to get the solid nose when I want it.

I am using a NVIDIA GeForce 7950 GT.

Any thoughts?
