You can attack them with tamed eagles and war eagles, but not with eagle riders(bombers).
The only way a bomber unit can attack with melee is if it ambushes something(enemy runs into it without knowing it was there).
Incidentally, crossbowmen with slayer perk(or elvish archers for alliance) are best for taking them down.
