If you install the beta patch via JSGME and Steam downloads the official one, it simply overwrites the JSGME files with the official ones. If you just copied the patch files into your game folder without JSGME Steam will replace the beta ones with the official ones itself. The beta files will be deleted and your game version is up to date.
